Custom Array Protocols
| Spotting on the Biorobotics Microgrid II |
Spot arrays can be 16 pin (4x4), 8 pin (2x4) or a single pin arrangement. Determined in consultation with researchers and the array team
- Printing on Corning ULTRAGaps (25 mm x 75 mm) using appropriate spotting buffer.
- Oligo concentration optimized at 0.5 µg/µl.
- PCR products (cDNAs) optimized at concentration of 0.15 µg/µl.

| Slide Processing |
- Processed according to slide chemistry
Corning Ultragaps: held in a desiccator for 24-48 hours after printing (X-linked (600 mJ for oligos, 225 mJ for cDNA/PCR products)
Corning Epoxide: held in humidified chamber ~ 16 hr
GE Healthcare Codelink: held in humidified chamber ~ 16 hr
- Quality control measures performed by CGRB Core Labs
|
| Experimental and Reference RNA: Quality |
- Bioanalyzer quality control run recommended before proceeding
|
| Experimental and Reference RNA: Labeling |
- CGRB Core Lab standard protocol: NimbleGen protocols (Cy3 and Cy5) for labeling and hybridization
- Note: CGRB Core Lab will also perform hybridizations using labeled material supplied by researcher using NimbleGen arrays.

| Scanning (ALS 3141) |
|
| Data Extraction |
- GenePix Pro software used for data extraction of the .tif files from the Axon GenePix scanner
|
| GeneSifter |
- GeneSifter is available to analyze data extracted from NimbleGen and Affymetrix arrays. Contact Caprice Rosato or Anne-Marie Girard for instructions on how to access this software.
|
| Data Backup |
- Please be prepared to burn CD's or back-up your data immediately following scanning. Scripts to delete files older than 3 months will run monthly. Scans are 8-9.5 MB apiece
